I am using a table saw.

Is there any true advantage in when cutting the pen blank not to cut through the blank? then fill it with the same thickness as the kerf thickness. Any ideas would be helpful

I see a disadvantage been not able to get the inserted piece of wood the same thickness.

If you cut through the pen blank the strength is only as good as the glue [CA]

If you are trying to do the celtic cross it is best to not cut all the way through.
The same would apply if you are trying to get two pieces to meet like a cross.
Otherwise it would depend on your design.
The strength of the glue is much stronger than the remaining bit of the blank.
Leaving a bit left just makes the alignment of the parts easier at the expense of needing a very particular thickness to be glued back in.
