I recently did my first custom finial on a navigator pen. I inadvertantly added too much CA when gluing the finial in place. It was inside the tube so I did not think it mattered. After a few days, I uncapped the pen and found that the nib was covered with a white film that had to be cleaned off with acetone. I assume that this is off gassing from the CA. Will this go away? Should I leave the top off for a while?

As long as the CA has fully cured, you are good to go.

In the future, you can avoid this clouding by leaving the pen disassembled after gluing the part and making sure that the area is well ventilated. As long as the air is moving, there will be no clouding. A small USB fan on the workbench blowing air across the glued parts will work wonders.
